Despite you hurting her and abandoning her with the removal of her file, she still loves you. Sure, you can argue that she just likes the player (not the protagonist in the game, but the actual user behind the screen) because she knows that you have the free will to do whatever you want, as some have suggested in the past, but you're forgetting her words after you have deleted her file. She also constantly encourages the player to spend more time with her until she forces you to be just one-on-one with her in Act III. This is seen by her manipulation of other characters by messing with their files so that you like them less and her more. With that knowledge, she can choose to not be with the program and instead not like you but she does so anyway. Unlike the other girls that are believed to be bounded by a script to like the protagonist, she is sentient and self-aware that she is part of a simulation***. Sure, it's obvious from the interactions with all of the girl in Act I that they all have an interest in the protagonist, but Monika is different. To simply put it, Monika is the only girl in DDLC that truly loves you, the player, making her the best girl.
Also, a spoiler warning if there are readers that haven't played the game thoroughly. This is my observation after having played all three endings (the normal, the "good," and the secret).
